Let's just start with this, the world in which Eevee and Mew are in aren't quite the world of Pokemon that literally everyone is used to. Like the fact that markings are a thing on some pokemon, and also some tiny little differences. The comics take place I'll say ~100 years after the main pokemon animes/mangas(as I'm sure the games are just messy with timelines anyway). With this massive time jump, some pokemon may have evolved(the science kind of evolution not the pokemon kind) to look differently, and maybe act differently. The ones that change the most are the ones that are most popular to be caught (I.e. Mostly branched evolutions, some common ones and cute looking ones). The most common change are markings on the mons, and even slight changes in color. Markings change when the pokemon doesn't evolve solely through leveling up.
